Happens here, as well. Ubuntu 16.04 LTS. Zipping works fine but cannot delete files from an existing zip archive.

When trying to delete a file (or group of files): "An error occurred while deleting files from the archive." In both cases, the zip file is unchanged as a result. As a workaround (and also a way to confirm that the zip file itself is not damaged), I use WinZip running on Wine.
