Matthias, I can confirm this bug when using GNOME on Ubuntu 17.10 with
GNOME Software 3.24.
I even rebuilt GNOME Software with the PackageKit backend instead of
Ubuntu's apt backend but I could still reproduce the bug.
I tested with GNOME Calculator which is fairly small without many
reverse-depends and is only a recommends of ubuntu-desktop.

Bug description:
Any application that has AppStream metadata can be uninstalled using GNOME
Software on Ubuntu 17.10, including the core applications. I was able to remove
many core GNOME/Ubuntu applications using GNOME Software on Ubuntu 17.10, even
GNOME Software itself!
This bug is similar to #1546636, but it's not exactly the same issue.
