indeed, it doesn't seem due to the .desktop files since copying one from /usr/share/applications has the same issue

This adds a launcher on the desktop and to the menu. On other desktops (such as Unity) this works as expected. On an up to date Ubuntu Artful the icon on the desktop launcher is missing. The icon in the launcher is fine however.
