I parrtially have the same problem. The mail count usually does upgrade correct, but during the day the counter is stuck at a certain lower limit of 'unread emails'. When I receive a new email, it will count up, and when I read it, it counts down again, but it doesn't go below the limit (usually reaches 4-5 mails during the day). It can be influenced by mails caught by filters and marked as unread when received, but I cannot confirm this.

In that moment, both the Unity Thunderbird icon overlay and the top bar entry are updated to the actual count of new emails. However, when I just use Thunderbird to read email, the icon overlay and top bar are not updated. They always reflect the number of new mails since either the start of the session, or since I last clicked the top bar menu entry.
