I have the same issue, on Ubuntu 17.10. I solved it by moving the download-to directory to home. My "Desktop" is a symlink to DropBox/Desktop, which is a DropBox, with that may entail.

I saved the file to my Desktop. After the download completed, Transmission started seeding the file (I don't know if it actually uploaded any data). I opened the Desktop in Nautilus and the file was not there. I went back to Transmission (never having closed the app) and asked it to verify the download. The file immediately changed to red and said "Error: Can't find local data. Try "Set Location" to find it, or restart the torrent to re-download." Needless to say, this was quite frustrating. This happened within seconds of the download completing and I did no other activities which could have caused the file to be deleted or moved. Transmission version 2.04-0ubuntu2.
