I agree with the idea of showing that dialog but the dialog doesn't make any mention that it only affects Flatpak. I think people would reasonably expect those settings to affect other apps, in particular Snaps. Ubuntu ships some snaps by default since 18.04 LTS. Also please mention this bug report in your commit message. I'll let Robert review. However I understand that only packagekit + snap are installed by default - which both don't currently have support for this toggle (maybe snap will in the future?) So I would expect that the "update preferences" menu is shown after installing the flatpak plugin at step 6. I have submitted a merge request here [0] which shows this menu when the flatpak plugin is enabled.
