I also get this with GNOME apps but was told that this is a separate issue to the one I reported here: https://bugs.launchpad.net/ubuntu/+source/gnome- calculator/+bug/1584720 (see comment #5). The issue is with using Indicator Applet Appmenu in the panel on gnome-flashback installed on standard Ubuntu (which I call Ubuntu (GNOME) Flashback).
