There it is. I think I found the reason this happens, though. It's the dash to 
dock extension, which overrides the custom commands:

  custom keyboard shortcut forgotten after restarting gnome

Status in gnome-settings-daemon package in Ubuntu:

Bug description:
  Ubuntu 18.04.1
  gnome-control-center 1:3.28.2-0ubuntu0.18.04.2
  mutter 3.28.3-2~ubuntu18.04.2
  I don't know what else is important

  I installed Ubuntu and changed the shortcut for closing a window (It's called 
"Cerrar la Ventana" in spanish) from Alt+F4 to Super+Q using 
gnome-control-center. It worked well
  Then I restarted gnome (Alt+F2 then "r") and it stopped working.
  It's weird because:
  1) My other custom keyboard shortcuts keep working
  2) gnome-control-center still reports it as being super+q
  3) if I try to "change it" to super+q again directly that doesn't fix it, but 
if I change it to another thing first and then back to super+q it works well.
  4) If I restart gnome again, it stops working again (just that shortcut, not 
the others)
