This does not only affect Ubuntu, Fedora (F16) is also affected, so I think it's a problem with Empathy or Telepathy. It's not always the "nickname" of the vcard:
I have contacts without a vcard, then it's sometimes the username of the JID, sometimes the whole JID. Some contacts remain at my chosen alias, some others not. Some have the nickname field filled out with the nickname, some with the JID. Others have also filled out the "Full Name" field in the vcard, which also kind of effects this I believe. But: if a contact gets renamed automatically, the result is always the same. If a contact is renamed to his JID, he will always get renamed to this, never to his nickname or something else (until he changes his vcard maybe).
