Note I tried compressing using ARJ on both (which works in bash) and
different directories as source. If the source is say 500 files its OK
but anything around 1k files no good.

Title:
File-Roller continues as it has done for years to crash

Status in file-roller package in Ubuntu:
  Incomplete

Bug description:
Ive been using FR for many years it gets totally out of sync when there are
several thousand files.
This has been reported as a bug by many others as well.

Today I selected dropbox folder and tried running FR in bash but there
were no error report, the messagebox showed compressing 13,500 files
  then crash after a minute.

However if I use bash command:
  alistair@alsE590:~/Dropbox$ arj a -r myfiles.arj *

  arc is created properly.
