Hi, I've got the same annoying problem using unity 11.10,and I've just got a work around : I've replaced zenity by yad (requires yad package installation of course and to add it to the dconf-editor desktop>unity>panel whitelist) Hope it will help any one...

What I expect to happen: "zenity --notification" should show an icon in the tray or appindicator. What happens instead: A "zenity --warning" style dialog window pops up.
