Public bug reported:
I had thunderbird open with gnome dock saying it has two windows. I've
realized then on the top left of my screen there is context menu of dock
- where you can Quit/Open New Windows and some commands specific to
program(thunderbird in my case). The menu is unclickable, over all other
windows. So I've closed thunderbird, the process was indeed ended but
the meanu still appears, with the thunderbird icon still active as
having one more window.
