I have installed gsettings-desktop-schemas 42~rc-1ubuntu3 from the release pocket, and the dark theme migration took place. All of my applications are now consistently dark themed again, including gnome- disks, nautilus, calculator and calendar. When swapping from light to dark, the change is always applied, and is consistent everywhere.
