I have just noticed it happening in Sound Juicer 2.32.1 this morning as well. Luckily when I tried about 30 seconds ago, the menu appeared (so that I could get the version) but it didn't work a few times about 5 minutes ago.

Starting applications directly from associated files, or in the case of Rhythmbox, directly from the Sound menu, seems to make it more likely that menus will not appear once the application is started, although it has happened to me when I start the application from the Dash or from a button that I have on the Launchpad.
