Sounds like gnome-shell/mutter is failing to honour the _NET_WM_ICON
property, although perhaps that would only be possible in Xorg sessions.
Regardless, please run:
apport-collect 2003611
to provide more system information.

Title:
Incorrect icon when launching app from symlink
Status in gnome-shell package in Ubuntu:
Incomplete
Bug description:
Package freefilesync installs /usr/bin/FreeFileSync and
/usr/bin/freefilesync is a symlink to FreeFileSync
If you launch the programme from the command line with freefilesync
the icon will be the default system wheel icon and not the icon of the
app.
If using FreeFileSync icon is the one of the app as expected.
Btw: There is no such problem on KDE. Icon is always correct in the
taskbar.
