Something changed. I did updates a week or two ago and now I don't have
the issue anymore. One time I tried to log in and unity wouldn't start.
I had to go into 2d and re-enable unity to see something on the screen
when I logged in. Since then, I no longer have the issue with nautilus
not being themed.

Bug description:
  After logging into an account for the first time after starting the
  computer, nautilus will display weird icons for files and folders.
  Logging out and in again solves this problem for the session. Logging
  into a different account will display the same behavior, until that
  too is logged-out and in again.
