Okay, did some further testing. Having Gnome Shell + the old ("classic")
Gnome running here. Same here, only nautilus and gedit have no menus.
All other programs work fine.

Bug description:
  When running Nautilus I don't have a global menu.  I also don't have a
  right-click menu when I hover the mouse pointer over a file icon.  The
  only menus I can get out of Nautilus is the window title right-click
  and right-clicking on the Devices/Computer/Network listing on the left
  hand side of the Nautiuls window.

  It makes doing anything with Nautilus very hard indeed.
