With 1.2+, you should be able to use the App Manager[1]. It should work well for regular apps, and hopefully most certified apps too.
However, I have never tried using it to update the code of the system app. I am a bit skeptical that it will work... but you can always give it a try! :) If you find issues, please file them so we can make these tools better.
