The documentation has to be updated... by following the "certified apps"
section, after you click "request higher privileges", your phone will
automatically reboot, and when you connect using webIDE again, then you
will have access to all main process js code. I've been able to put
breakpoints in shell.js and in marionette server code (which is embedded
in main process). As long as you're debugging main process .js files, I
think you can use this tool

I don't think this is the right information; this shows how to debug
certified apps, but not the platform code.
I'm not sure we have anything about this in MDN yet :)
