Do you talk about the lost ability when running first-setup.sh or something else? How do you update? (mtxrun --generate was never automatic from what I remember; well, it was in mtx-update, but it was updating the wrong tree) I had some problems with updates after changes in texmfcnf.lua, but after I deleted the cache, everything worked again. (But my problem was slightly different than yours. It happened when renaming the root.)
