I don't see the problem and I've never had to install JUnit separately, so I'm pretty sure it comes bundled with Eclipse's Java Development Tools (JDT) which is bundled with most Eclipse bundles.
Perhaps the problem is caused by a local change or a mismatch between expectations in one of the projects in your branch vs the trunk (if you're not switching all projects between branches at the same time).
