Also rather than skipping deleted entities there can be a user defined
parameter in Client API where we can decided if want to force delete or not at
each entity level.
Suppose

atlasClientV2.deleteEntityByGuid("4d49ebc9-85e1-4d91-acdc-f5e316162d31" ,
true); // true means force delete entity weather it hard delete is enabled or
not.
