There has been a lot of tweeking of the .bat and .sh files leading up to the last binary drop. This was done as part of the work ongoing on the OpenIM port. The MERLIN_JVM_OPTS is still there but the file has been renamed to merlin-server.sh. The new merlin.sh is simply a replicant of the simple command line launcher to ensure that tutorials and such are consitent between platforms. Process related stuff (merlin-server.sh and the NT related content) have been restructured so that you can easily update the merlin dist without changing any custom parameters.
