True, but remember that there is more than one manner in which to specify the engine to use. Most people simply take the default install of MySQL and don't create that config file. Not only am I using MySQL 5, but the /etc/my.cnf file exists on my Powerbook and it contains the default-table-type=innodb property. So I stand corrected, Stein. In my environment, the engine type is not the issue.
