There's a new project on Objectweb that may be of interest for us. XQuark is an XQuery & XPath implementation on top of various storage means including XML files (of course) and relational databases. A single XML document structure can be mapped on heterogeneous datasources (i.e. several SQL databases for a single document).
The folks behind this project plan to integrate XQuark with Cocoon, most probably as a XQuery generator.
