That's because of a limitation of the Eclipse PDE plugin. It doesn't support
that META-INF/manifest.mf is located somewhere else than in the root directory.
It's on my todo list to contact the PDE dev community.

yes, I think so but I haven't had time to test it yet in a c3 environment.
