To follow up: I installed a new version of Eclipse, and the problem went away. Yay!
However recently the problem returned. It looks like one of the optional plugins I installed is causing the problem. I installed Eclipse 4.7 M6 (Oxygen) again and the creds are now being saved OK. Not sure which plugin is causing the problem yet. But I did notice that PyDev seems to cause a problem with the Java Debug perspective - the step-in/out/over functionality is missing. Sigh.
