I have removed the system indices from the server.xml partitions (both
system and example partition), they will be added anyway, if not present.
I have only done this for the 1.0 branch.

Goal: Shorter and less complex configuration file for the 1.0.1 release.
We have already talked about this mini-step.
The Basic User's Guide has been updated to reflect the change.
I'll add a table to the documentation with the default settings and how
to adjust them.
