I think that we do have a problem here:

The SHA1-Digests are the result of jar signing. This is new since eclipse 3.3 (see also http://wiki.eclipse.org/JAR_Signing).

I don't think it's good practice trying to patch the signature of the jar file.
I back you totally on that.

Sorry about the bad news. From my POV it's really worth to ask on an Eclipse list how to customize the plugin.xml for i.e. org.eclipse.search.*.jar
Yes, this is the right move. If needed, we can ask some few peeps at Eclipse about the best process to follow to be sure wez can fix this issue the best possible way.
