As reminder, in previous Karaf release (Karaf 2.x), Karaf itself was responsible of the creation of files in the etc folder. Christian removed it for Karaf 3.0.0, probably he expected to delegate the behaviour to Felix ConfigAdmin. However the new configurations are not created in the etc folder (as explained by Felix, Felix ConfigAdmin only flush back the config in the configuration file if the felix.fileinstall property is known). I think that Christian planned to submit a patch but he didn't and now we have a kind of "regression" in Karaf 3.0.0 as we removed the previous behaviour.
I will re-add the creation of the configuration file for new config in Karaf waiting the support directly in ConfigAdmin.
