Do you have an environment variable FLEX_HOME that is pointing to ApacheFlexJS_Nightly? If you run the mxmlc.bat from the command line do you get the same results and do you get other output about what FALCON_HOME and FLEX_HOME are? Please post the flex_config.xml.
