We don't call GCC on the command line, we use the Java APIs. The exact set of options depend on MXMLC and/or COMPC arguments. You can see some of the options in the flex-falcon repo in JSClosureCompilerWrapper.java and MXMLFlexJSPublisher.java. But yes, we do turn off deprecation warnings.
