IMO... uber-jar makes it easier for people to be lazy... and as you noted sometimes that is harmful.

I personally would rather see explicit dependencies.

Actually a j2ee jar often causes problems in servlet engines with
classloader issues with the web stuff being already in the system
classpath - so sometimes j2ee-without-web-stuff.jar would be handy :)
