Well, Win2000 Server came out before the virtualization wave, so you're reliant 
on VMWare providing you with decent virtualized drivers, which will always be 
slower than the para-virtualized drivers now available in Win2008 Server w/ 
HyperV support and most newer Linux distros (like SLES 10/11 or RHEL5).  I 
remember trying to run Win2000 and Win2003 on VMWare Server (free edition) and 
there was a very noticable performance impact, especially with disk IO.

I've been using Win2008 w/ HyperV to run 3 guests Win2008 VMs on a 8 core 
server and am seeing only 5-10% performance impact for a guest OS vs. the host 
OS.  For SLES10 SP2, I'm running 2 guests on a 4 core server and seeing 5% or 
less performance impact..... (both are my casual observations while timing 
builds and testsuites using the system clock.)

Only thing I can suggest, is downloading a Win2008 trial copy and trying it on 
VMWare (latest Server or ESX)...  You could just be running into limitations of 
10+ year old Windows software or in a back-level version of VMWare...
