Update commands-testsuite to fix failures and remove dropped feature test

Currently, the commands-testsuite includes four test buckets:
1. deploy
2. shutdown
3. gshell
4. jaxws
GShell shall be removed from 3.0, and jaxws is not available at this time. They
are temporarily commented out from the execution.
To do:
1. remove gshell bucket
2. update deploy bucket to add more command tests
3. update jaxws once web service part is OK
