--refresh=dependencies feels unnatural to me; I prefer --refresh-dependencies. I wonder if we can't just have several flags starting with "--refresh-", rather than parsing this as a multi-choice option.
One thing that concerns me is that there are so many different refresh options. Looking through the initial list, I don't immediately understand what they mean. What's the difference between "cache" and "state"? What's the difference between "task" and "uptodate"? Can this be simplified?
