I can only say that recent changes introduced by IGNITE-5145 <https://issues.apache.org/jira/browse/IGNITE-5145> in GridServiceProcessor shouldn't have changed this behavior in any way. It must be somehow connected with a lifecycle of IgniteKernal and other components. A reproducing example would help to find the problem.
