In general the meta data files from the {{metaIInfVaultDirectory}} take
precedence over the the generated ones below {{workDirectory}} (except for the
{{filter.xml}}). Since such overlaps are often not expected at least a warning
should be emitted in case there is the same file below {{workDirectory}} and
{{metaInfVaultDirectory}}.
