Move jruby.properties to a proper package

Please consider moving jruby.properties to a proper package from the default
package where it currently is located. This causes a minor annoyance when using
JRuby from Netbeans
(http://www.netbeans.org/download/dev/javadoc/org-openide-modules/org/openide/modules/doc-files/classpath.html#default_package)
and would be a better practice anyway.
