Editing the taglib.cftld did work, there just appears to be some quirky
behaviour as it doesn't work immediately. Dunno if it's a caching problem or
what.
I wrapped a try/catch around attempts to use the tags I disabled, and it
reported an error.

I have also placed a replacement for the disabled tags in the cftags folder
of each instance with throws a coldfusion error stating the tag is disabled.

Now I just have to figure out why sandboxes are not working in my default
instance. Disabled tags still work.
