No my cfc and my custom tags folders are both under the same root directory.
So I have 

Helpdesk/cfc/Login.cfc

And

Helpdesk/customtag/LoginHandler.cfm which is the custom tag that calls the
Login.cfc.

So do I still nee to make a mapping in CF Administrator to my custom tag
folder.

Few things to check

Your cfc is in

\Helpdesk\cfc\Login

This is directly under the root/a custom tag path/pointed to by a cf mapping
