I tried removing the timeout values form the DSN settings, and that appears to have stopped it happening. So it seems CF cannot reconnect to the database after the timeout period. It also wont work AT ALL unless you put the username/password into the DSN. I.E. passing the login details with the CFQUERY doesn't work. I have just installed MySQL Connector/J 3.2 to see if that resolved the problem, but no, same problem.
