Actually the export script was fine, it was my own script that was altering
the collations that was removing the auto_increment :-)
I simply modified the original export script to achieve everything I needed
in the end instead of running additional scripts against the imported
database.
The database collations were all over the place, dunno how this thing ever
worked, must have been a "close your eyes and hope for the best" approach by
the original developers :-)

Been a few years, but I seem to remember mysql4 not being able to do
this directly, tick box or not. I think Tom is right and you need to do
it yourself with ALTER afterwards.

Mysql4 has a some things normally considered must-have missing and some
quite annoying bugs compared to 5, so make sure you test really well if
downgrading (not able to process subqueries seem to spring to mind as
one of them).
