Aidan, Right click site in IIS, look at properties, make sure Scripts are enabled.

Thanks for the reply, Giles. This sounds similar but not the identical to your situation. There are 4 web sites, including the Default. After running the IISConnectors.bat, JRunScripts was recreated on only 3 and the odd 1 wasn't the Default.
