This is really odd. I have been using the Check-in/out system in Dreamweaver MX and haven't had this problem.
Is it only the first time you run the file it does this? I wonder if it's to do with creating the Java Class file when it compiles. Perhaps the lock file is preventing it from being compiled...perhaps it makes it's own lock file when it compiles to Java and the Dreamweaver lock file is blocking this...doesn't really explain it though.
