Is that not the problem where you have to change a setting in the jrun.xml file? I did have this problem but changing this fixed it. I am sure someone else will come up with the actual name of the setting as I can't remember it..

We have 2 sites configured on a cfmx server. All of a sudden, when you called up the url for one of them, it served up the other site. Cycling the cfmx server service fixed the problem and the second site started serving up its own code again. Wierd, and definitely very very very disconcerting.
