I don't know of any best practices for JRun 3.1 but I can tell you that even in JRun 4 I experience the EXACT SAME error messages when using third-party JDBC drivers via EJBs. The cause of the problem (in my case it was Oracle Thin Client JDBC) was directly related to the threading engine - JRun just doesn't seem to handle multiple simultaneous requests to third party drivers very well. The fix in my situation was to use Macromedia's drivers ;) Don't know if that helps?
