Whilst CFMX6.1 is very nice, the migration has given a few problems.

Our web server was originally running with IIS c/w URLScan and CF5. When
upgrading to CFMX, running remove_all_connectors removed URLScan IISAPI
from (IIRC) the Default web site, so, watch out for that (make a note of
all the document mappings and DLLs, so that you can recreate manually if
necessary).

Moving from CFMX to CFMX6.1 has thrown up a few issues with queries.
We're connecting to an Oracle 9.1 box via ODBC (only Standard, so no
native drivers). After the upgrade, I've found that retrieving several
fields together in a single query, one of which includes a long, throws
errors (the error code was "null".... not very helpful). Splitting the
query so that the long field is retrieved on it's own seems to work.

Also, since I just upgraded the production server to CFMX6.1 two days
ago, we're suddenly seeing "Error Executing Database Query.
[Macromedia][SequeLink JDBC Driver]Network problem, session aborted due
to internal error in remote procedure call, connection closed. <br>The
error occurred on line 59. " errors. Still in the process of debugging
that one.

Additionally, the upgrade to 6.1 checked the Retrieve TimeStamp as
String, which meant that outputting dates on web pages just displayed
empty strings. Unchecking the box and saving the changes showed the
dates on the web page again. Go figure.
