Microsoft got a kicking in the courts recently cos they alledgedly nicked the technology to embed "applications" in web pages from someone back in the mid '90s, so now that have to take it out of their browser.

I have noticed that it only affects IE and no other browser has seen fit to make any changes....

I would hope that flash et al will continue to be "embeded" in a web page, in much the same way that if you use SUN's JRE it launches through Java WebStart, but is still displayed inline. I think this an attribute of HTML and not the browser. I think its whatever MS put in the ActiveX component in IE to make this happen.
