This freeze sounds like a crash to me; and it recovers probably because it's
re-launched by the session manager.
Can you try enabling the crashhandler plugin and see if it writes any output
(by default to /tmp/compiz_crash-<pid>.log).
In any case, you could check the PID of Compiz (ps ax | grep compiz\.real)
before and after the freeze and see if both are equal or not.
